Go into the species tab and check what rights your citizens have, some social statuses (eg slaves) cannot become rulers/specialists, some allow/disallow ... The easiest solution would be to transfer lot of slaves back to your original worlds to do all the hard labour, and at the same time transfer some of your master race over to the conquored worlds to do the specialist jobs.
